When I have my file and favorite lists set to only show directories on the SD Card then neither any new categories created (including file category settings added or changed) or changes made to defaults are saved. The current work around I use is to switch the file list to the device (internal) memory and open a file found in the device memory and then make a change to the category list or set the defaults I want to save.
When I say saved, I mean backed up when I SYNC, which was VERY frustrating after having just categorized over 100 eBooks. I had to restore after having to do a HARD Reset. :(
