It seems that if using a link and going to an external document which does not have an ISA file defined, it picks up the ISA file defined for the parent document and uses that by default.
Example - Doc1 links to Doc2. Doc1 has Doc1.isa file linked. When clicking to go to Doc2.pdb for the first time (i.e. it has no ISA file linked yet) and go look at Annotations settings Doc2 is linked to Doc1.isa.
If I define the ISA files per document then there is no issue - it is only occurring when no ISA file defined for second document.
Hope this makes sense. This is occurring on WM5, Isilo 5.0 Beta 4 (and perhaps previous beta's).
