For Palm OS: I wish it was possible to change the color of the bars, I really dislike the blue one (the 3.x gray was much better anyway). Maybe you could make it folow the system collors somehow.

Yes, I think Isilo's color interface is not good.
Please make the scrollbar size is maller and make Isilo support popup dictionary auto lookup. (don't need click copy button and lookup a word, popup dictionaries program ca auto get text)

I agree that a consistently-colored toolbar would be nice. To maybe help it along, I propose the following idea:
The toolbar appears to be composed of three shades of blue. The dark shade of blue (for example, the "handle" on the search button) appears to be based upon the Palm's default color for UIFormFrame. Therefore, iSilo, at least on the Palm OS, selects the base color from UIFormFrame.
You now need two more colors. Start by calculating the saturation value for your base color. If the saturation is less than 50%, then scale up; otherwise, scale the saturation down. The remaining two colors are calculated as the saturation of the base color +/- 1/3 and 2/3 of the difference between the saturation of the base color and the extreme (i.e., 0% or 100%).
For example, 100%, 66%, and 33% or 40%, 60%, and 80% saturation values.
(Note: This scheme gives colors very similar, if not identical, to the current colors when using the default system colors.)
I know this sounds complicated in verbal form, but the algorithms are trivial and easily calculated. I would be willing to implement this feature on my free time given the opportunity.
I realize that this is a minor detail in the overall operation of the program, but visual distractions are very unwelcome in book reader software.
Thank you for your time.
